I would guess you would edit the %gconf.xml file in /etc/gconf/gconf.xml.defaults/apps/nautilus What program to use, I'm not sure. Does gconf have an option for changing system-wide defaults?

 cat %gconf.xml |grep always
<entry name="always_use_location_entry" mtime="1137091664" schema="/schemas/apps/nautilus/preferences/always_use_location_entry"/> <entry name="always_use_browser" mtime="1137091663" schema="/schemas/apps/nautilus/preferences/always_use_browser"/>
