Is it possible to somehow get JAVA_HOME set from Jpackage, so that it reflects
the currently chosen java version?

An alternative method for Sun Java installation is described at
http://stanton-finley.net/fedora_core_5_installation_notes.html and
includes a command for setting the J2RE_HOME environment variable.

Setting JAVA_HOME to point to the installed Sun JRE location should work fine no matter how Sun JRE was installed; it'd be nice to see a way of configuring JAVA_HOME that respected the current java alternatives setting though (which might point to any number of JREs).
