That isn't a good situation, but assuming that the one named 'automake' will work with the current package is not a robust assumption. It doesn't seem to be a big deal to either BuildRequire the specific needed version, or to include the configure/Makefile.in/etc bits in the patch. Also ideally, upstream packagers would move to more recent auto* releases. Updating from automake 1.[678] to 1.9 is generally not a big deal. Autoconf upgrades, or automake 1.[45]->1.9 upgrades, can be harder.
