i seldom use konqueror as a web browser, mainly as a file browser.

does this stacking occur when copying multiple files on hard drive, or
just when copying on internet?

as a suggestion, instead of right click, try <f9> to open navigation
panel, select 'root folder', then open tree to directory that you want
files saved to. then drag and drop to see if you only get 1 loading
window.

this does work with kde 3.5.4-18.el5 and may work under kde 4.x.
