Ok, so since there are no objections so far against the workaround. I am going to push the changes to the freemind startup script later this week. If anyone doesn't want me to do this, just let me know and we could work on a better solution.
I also filed it as a bug upstream but didn't receive any response so far.

One working solution is to just add cd /usr/share/freemind into the startup script but I just wanted to know if that is possible
