Putting the bare minimum packages in the packages section of the kickstart and then installing the might-conflict-RPMs in post or with a config management system (that also configures protect-base) might be an answer. If you're using the "repo" entries in kickstart, then the latest package will be pulled from any repository, regardless of what repository that is. (Example: package foo has a version 1.23 in updates, but is 1.00 in the base tree -- Anaconda will pick 1.23).
