It took about 100 tries and 99 fails and it almost smashed my nerves, but finally, this patch appears to solve the problem with 'mdadm --wait-clean --scan' at the end of installation on x86_64 systems. I don't know why this happens, but if we do unmount first, dynamic linker gets confused and doesn't work anymore. On i386 systems everything is ok with or without this patch.
