It is obviously alsa issue, with mencoder. I could post the console output here. But it doesn't show errors. It just doesn't capture the sound. I searched and read a lot, and I'm a little lost right now. I'll try and ask for help on Gentoo forums, since Gentoo has had issues with udev recently... Also maybe on pulse audio mailing list, because the fiddling with pavucontrol window (line in, or setting cx88 as default or what not) doesn't help mencoder in the least... And also on mencoder list.
