We are trying to keep the version of 389 in EL6 relatively stable.  1.3.1 is not "stable" enough that we feel comfortable just pushing it out as the supported version of 389 on EL6.

The epel-389-testing repo has 1.2.11, which is considered the current stable version.  Please give that a try.  If enough epel-389 EL6 users try it and find that it is working, I will move it from testing to stable.

If you feel you really must use 1.3.1 with EL6, perhaps we can work something out, but as 389-ds-base isn't really in epel, it's just a private build that I do, I don't want to be in the position of having to support 3 different branches in EL6.  The best option would be for you to build it yourself if you really must run 1.3.1 on EL6.
