I had to do "update-alternatives --java" as root and it showed 1.6.0. update-alternatives --jre didn't show anything. Changing it to the 1.4.2 entry then back had no effect.

Yes, although I'm not sure why alternatives --config shows java 1.6.0
Try
alternatives --config jre
also
If that still doesn't work, try doing
alternatives --config java and --config jre
to change it to the gcj one, then change it back to the correct java 1.6.0 problem

update-alternatives shows:
update-alternatives --config java
There are 2 programs which provide 'java'.

So it is already configured to use 1.6.0, and 389-console still blows up as above. Ideas?
389-console -D 9 -f console.log - edit console.log to remove any sensitive info - paste to list
